What is the purpose of this PR?

Closes #368. Updates a few requirements and the environment.yml file to support Python 3.9.

How did you implement your changes

Removed the .coveragerc file as its contents are already present in the pyproject.toml file. Updated the formatting / linting configs for Python 3.9+ support.

Remaining issues

N/A.

I don't think we need a merge queue for repos that have less frequent PRs. The advantage is that when multiple PRs are pending they can all get approved at once without needing to continually update. Doesn't seem like that's the case for anything except ark really, and even now things are going more gradually than they were before.
