Nucleotide mutations can be included in Taxonium export (as mutations in the fake gene "nt") by specifying
--include-nte.g.
matUtils extract --write-taxodium out.pb --include-nt -i in.pb.gz -M meta.tsv -g ncbiGenes.gtf -f ref.fasta
