It seems that the pam session is opened prior to setting the XDG environment variables. My issue is that I use XDG_RUNTIME_DIR in my .pam_environment, and it is apparently unset at the time ~/.pam_environment is parsed.

Also, why is XDG_RUNTIME_DIR set manually by ly? Shouldn't pam handle this? Sorry, I don't really know pam or systemd well.
