Seems a bit odd that the new spec still uses "absolute" paths, but at least it's more consistent now.

Update
.dockstore.ymlfile to be compliant with latest requirements from Dockstore regarding file paths in the yml file, even for stub/fake/non-existent files. See dockstore/dockstore#5806
