See https://s3.amazonaws.com/jbrowse.org/code/jb2/main/?config=test_data%2Fyeast_synteny%2Fconfig.json&session=share-tJt2GX2rkK&password=dUSfs

I think the alignments juncture should be at exactly the boundary of CP006421 and CP005470 (e.g. bright green marker) but instead they are a little off (e.g. bright red marker)

I believe the two rows that make up the "juncture" here are these from https://s3.amazonaws.com/jbrowse.org/genomes/yeast/YJM1447_vs_R64.paf

CP006421.1 1556556 1497164 1556547 + BK006945.2 1078177 1003601 1062357 52563 59436 60 tp:A:P cm:i:4992 s1:i:52418 s2:i:2096 dv:f:0.0085 rl:i:150
CP005470.2 895110 10 176381 + BK006946.2 924431 7844 184159 159014 176893 60 tp:A:P cm:i:15316 s1:i:158796 s2:i:359 dv:f:0.0076 rl:i:408

There is no real way for a single alignment to "cross" the boundary between refseqs hence, probably the rendering is inaccurate
