Add --copy-ontology-annotations true option to extract #319

When extracting I sometimes want to copy all the ontology annotations from the input ontology to be included in the output ontology. Since extract only handles one input and one output, I don't think there's room for ambiguous behaviour.

The default will be false, which is backwards compatible.
