BUSCO has a batch mode, where the input to the BUSCO call is a directory of fasta files rather than an individual file. As binning can produce a lot of files (esp. with concoct, which bins every contig), switching BUSCO to batch mode could save significantly on the total number of jobs that are submitted (my current mag run has found 11,000 bins...).
Would probably require significant re-tooling of the BUSCO process, though!
