  • Aim: This document documents/describes setting up a scout database for the CCDHB hyperparathyroidism exomes data (ccdhb-exomes-database)
  • Prerequisite software: rsync v3.2.4, Conda 4.12.0, Mamba 0.15.3, MonogDB v5.0.9
  • OS: Voldemort (Ubuntu 20.04.4 LTS) (ESR research network)

Get data

Create a bash variable with the directory you're working from for ease of use

Setup scout database

Check mongoDB is running

systemctl status mongod

Not running, so start mongod instance

Now re-check mongoDB is running

Installation

Will install the latest release, scout v4.62.1

git clone https://github.com/Clinical-Genomics/scout
cd scout
git checkout v4.62.1
pip install --requirement requirements.txt --editable .

Check installation

scout --version

Create database

scout -db ccdhb-exomes-database setup database --api-key SECRET_KEY --institute-name CCDHB

Add users

Also remove default user included in database

Populate database

Setup production server underneath scout

Install gunicorn

Serve scout using production server

Note. I ended up loading the "gene panel" vcf's into scout since scout started lagging to an un-usable point with the large cohort when I loaded the entire vcf

Serve in a screen so scout remains running. Also make sure conda env is activated.
