I am talking about these sections: []: <> (################) []: <> (Link definitions) []: <> (################)

such as at the bottom of appendix8

looking like this in the PDF rendered form:

are these sections even necessary?

No, they're not necessary. I figured a comment would help direct people to use them, though. We can also switch to <!-- comment -->, if that's easier for pandoc.
