What happened?

Using Mystical Agriculture Dye Essence, attempting to craft "Black Dye" (making an AE2 pattern) results in "Maroon Dye" instead.
Clearly the recipe in JEI for Black Dye conflict with Maroon Dye.

if there is a conflicting recipe, there is a box with 2 arrows above the recipe result you can click on to change the output

Never had an issue with dyes autocrafting from essence. When making the pattern, we have polymorph with the 2 arrow button beside the crafting result and change the output.

I remember previously there were a LOT of conflicting recipes for different dyes from essence. Almost all of them were eventually changed. The issue with such recipes:

is that not all crafting grids allow to change the output:

  1. XYCraft Fabricator
    Image
  2. Ender IO Crafter
    Image
  3. Mekanism Formulaic Assemblicator
    Image
    etc.
    Tbh if I remember correctly, only default minecraft crafter, which spits out items on the ground and AE2 terminal have this arrows to choose the output. So yes, making different recipes is a convenient thing.
